Can a rubber boot be put on the end somehow? I dont want to mar any wood work surface

Yes if you find the right thread count. I’m not sure which is the right size, but I bought a rubber foot and couldn’t get it to fit. Ended up buying another one that came with a rubber stopper on it.

Anyone know the thread size/bolt for the end?

Plunger bolt thread model and size: M8 screw ( 5/16-18 bolt ), 3.2cm / 1.26" inches long

Does the handle lock when it's toward or away from the clamp body?

It locks in the down or horizontal position
